Please clarify what Formatting option you select from each location. And what do you see based on the data in the cell.
Ideally, please provide a sample workbook which demonstrates the problem.

By "results from main tool bar", I presume you mean the Formula Bar (fx). Right?
By "shortcut tool bar when formatting", I presume you mean the cell, since the value is not shown in the formatting toolbar (in my version of Excel). Right?
In any case, we cannot "select the same formatting option" for the Formula Bar (in my version of Excel). The Formula Bar has its own formatting rules, and we have no control over them.
This can cause some problems. For example, if we enter 12:34:56.789 into a cell formatted as Custom h:mm:ss.000, we see that value correctly in the cell. But the Formula Bar shows 12:34:57 PM (in my region).
Note that the fractional seconds are missing in the Formula Bar. Consequently, we cannot edit the fractional seconds, other than by re-entering the entire value.
Even worse: if we edit any other part and press Enter, we lose the fractional seconds because what we see in the Formula Bar is what we get when we press Enter. Sigh.
Nothing we can do about it.
